Tench 3 had cats which you had to sneak past or they'd meow and alert guards. Champions of Norrath has kittens (5 of them) which you have to rescue in the undead tunnels. I think Splinter Cell:PT has them too? and the ones already mentioned above.

The funniest thing is my cat often sits on me when i game, nice and still and warm i guess, but it often tries to investigate the TV when it can hear meowing from a game-cat!

How about Neko in Secret of Mana?

My favourite cat game has to be Alley Cat by Bill Williamson for the 8-bit Atari. You play a tom cat who has to steal a kiss from a lady cat by getting a present to her past her seven jealous brothers following completing one of a selection of crazy mini-games. It's a classic.
