Its fine to a certain degree, but we need to look at the big picture.
Before this generation it is fair enough to discuss console fps games, and their control input in isolation of their PC cousins however today that is not the case due to one reason. Convergence of online play. Sega attempted it with Q3A on the DC, and its going to happen even more so with the ability of consoles to access broadband with a HDD. As anyone who has played the DC Q3A against PC gamers will tell you it was a seriously uphill struggle. And thats not purely down to skill differences between the gamers. No matter how good someone is with a joypad it is impossible to match the speed, and accuracy of someone with equal skill using the keyboard/mouse. That to me is where the biggest issue is. A game such as Halo which has a slow paced DM is more suited to joypad control, but a fast paced online game like HL, CS, or Q3A? A difficult task to compete and play.
Does that make any sense?
