Actually, Metal Gear Solid 2: Substance does work if you extract the contents of BOTH layers onto the hard drive and rebuild the ISO so that it acts like a single layer 5.99GB DVD file (a tutorial on how to do that is here: http://homepages.ihug.co.nz/~cbjull/DVD9toDVD5.htm). The files and folders, for the most part, need to be in the correct order, i.e., SYSTEM.CNF, SLUS.205.54, etc. The program I used to assemble the ISO was MAKEISO, which I found on Golden Hawk's FTP, along with some other cool CD/DVD utilities: ftp://209.113.146.144/public_ftp/dao39h32.zip

Gradius III&IV does work from the HD - Gradius V however does not

If anyone can find a way of hacking it around like the above post to get it loading, then that would be awesome...
