The best emulator to use is Gens_xport v3. An almost flawless emulator, excellent sound and image quality. 4 player support, mp3 playback and runs almost all 32X and Sega CD games. The others are DGen and GensX.

I have been having trouble with the button config with Dgen. Does this or any of the other genesis emus allow you to change the botton config?
