I think it depends on whether you have anything installed onto your main hdd partition. Probably wrong though

Make sure you store all of ur stuff on the f:\ partition as when the modchip is disabled the xbox cannot read it so you would be safe.
To summerise:
1. Store everything on ur f:/ partition
2. When the switch is off so will ur f:/ drive
