i'd either choose densha de go! final or train simulator real - yamanote line
densha final is more playable and easier but train simulator real is great for scenary (the game is actual video footage), i'd personally get both!

I have only ever played them with the dual shock.
Do you have a Japanese/Asian/Modded PS2 as the Train Simulator titles are dual layer and won't work with Swap Magic.
Another you may like to consider is Train Simulator: Kyushu Shinkansen as the fast train options have ATC (Automatic Train Control). At least, the non-stop run does (I have not tried the stopping options). This does make it a lot easier to control and makes stopping in the right place reasonably easy as well. I did write about this game on butchcvc's web site.

The best controller is the densha de go! type 2 controller. it isnt compatible with all the games, but is perfect for most densha de go! games and train simulator yamanote line.
