The trouble with Batman & Superman together is the nerfing required for Superman, it's largely the same with most of the JLA. He's so overpowered next to them that they're pretty useless.
Batman: "Lex's nerve gas is going to wipe out most of Gotham City, if we don't deactivate the remotes planted around the city area it will..."
*woosh*
Superman: "All done"

He had a contingency plan that pretty much took out the whole of the justice league when it was put into action (by a bad guy).

Really though, he's just a bloke with some expensive toys. He's Bill Gates with muscles. His superpower is being born rich. They have made it work in some great stories (like DKR and Kingdom Come) but, ultimately, Batman is just a man and wouldn't stand a chance against some of the people Superman could take on.

Yeah, they've done the Batman beating Superman thing in the above instances etc. It's always been awful though, severely gimping Superman. Batman is effectively made to win just because it's automatically controversial as Superman winning is such a given. We're supposed to believe that Batman who simply has a big bank account can do what Lex with similar resources has failed to do with far better plans time and time again. Little about the Batman wins scenario fits in with the Superman character which adds to why it would be a daft idea to do on film. Better to keep the two clearly distinct series apart, I don't mind the cheeky cross references and such but if they meet Batman might as well book the weekend off.
