Maybe I'm missing something but couldn't it just be that your LCD for whatever reason doesn't like the N64 RGB signal, and there's nothing you can do about it?
I know that on my Samsung LCD, Megadrive, Master System etc won't sync, even though the SCART cables and consoles are 100% correct, Neo Geo works but flickers and is off-centre, and the only one that seems to work properly is Saturn and looks absolutely naff..
These LCDs weren't designed for the retro consoles and that's probably just the upshot of it..

Well - tried it (as in the Ntsc N64) on me Sony - worked ok but the colours seemed a bit washed (could be my settings) - also tried it on a Sammy 32" and it synced ok but looked cack...
Basically think it's up to your telly and the console if they want to work properly together methinks - just tried on a cheapy generic LCD and it wouldn't take the signal - similar to yours appearing as if it was a sync issue - maybe piddling around with some pots/res's on lines/ on differing tvs it might bring up some different results...

I used to hook up my unmodded unit with an official GC s-video lead. Was near enough rgb quality on my crt but a bit poor on my lcd, but guess that's a prob with any standard def source.
Can't really help you with the emu thing unfortunately. I also use Project64 but it's the pc version so not much help!
The pc version is pretty impressive and the games look really nice at higher resolutions. Seem to remember you having a Mac though and sadly it's Windows only.

Some versions of the N64 RGB mod disable composite and s-video - the one where you lift the pins off the video DAC. Sadly thats the only N64 RGB mod that gives a correct picture, others are too bright, too dark, or give interference.
Tbh the s-video signal from an ntsc N64 isn't bad at all, so maybe an un-modded machine is the best option.
I've done the pin-lift mod on my N64 though, and it works fine on a plasma tv. The problem won't be weak RGB signals, it would be composite sync/video. Depending on the scart cable you might have a 75 Ohm resister bridging composite video and ground. If it is a hacked Nintendo av cable, that might even be in the multi-av connector.
