The big one for me is the Resi series. Not played 4 yet, but any time I hear the name I think of:
1. Awful control system.
2. Terrible voice acting.
3. Slow moving zombie things going "uuuuughh, eeeuuuww, urrrrrdddd".
4. Mixing plants (WTF!)
5. Those damned stairs and doors.
I remember getting one of the Resis and Bishi Bashi Special at the same time. I had more fun spraying cockroaches
And Halo 2.

Most of the games that I 'don't get' is really down to personal ability and tastes, but here I go:
Stealth Games: Just not my cup of tea, really. It's mainly due to my comically bad timing skills and impatience when it involves moving the character from one place to another. It completely ruins my interest in the whole genre - Heck, I even stopped playing Shenmue when it came up to all that warehouse stealth bull****.
Story-Based PC FPS's: The whole idea of putting yourself in the shoes of the main character just doesn't appeal to me. FPS games that have little plot, are fast paced and keep you detached from the scene is fine (such as Serious Sam, and Deathmatch based titles), but trying to wrap it up in a huge novel just gives the whole game unnecessary luggage. Final Fantasy Tactics: To be honest, it's a perfectly fine game. But what really bugs me is the little things. for example, having no onscreen indication of which character is going next, therefore having to go into the options every round or two just to have a clue of when I can actually move someone. and FFTA, if I recall correctly there was no way of finding out a total of abilities you have actually learnt or partly learnt, therefore involving a good two minutes or so (i'm probably blowing this out of proportion) to keep check on what said character is actually learning. multiply this by the amount of characters in your force and you'll soon find half of your gametime has been taken up by sorting out your characters!
mindless rambling done, I'll post again if there's any more stuff that comes to mind.

Sorry, I haven't played it for a good year or so, but I just checked to see if I can justify my rage!
It is that screen that bothered me - it's not actually the menu itself, it's just that it doesn't actually tell you which item you (semi) learnt that skill off of. This combined with the Items menu (where you don't know which item has what ability until you press R, as well as not knowing which character has what equipment on) leads me into a furious juggling frenzy, eventually leading to me just unequipping everyone and starting from scratch.
I'm probably asking too much from the game itself, and half of it is down to my own memory and playing it in bursts, but it does get on my tits.
EDIT: Actually, FFTA would have been better off if it just didn't include that weapon-based skill system at all - IMO, It just doesn't work for a strategy rpg compared to the way it was used in FF9. The whole hassle of organising a whole force with different weapons and armour is bad enough without lumping skills into it as well, and just utterly killed the enjoyment of it.

Oooh.. quite a few to list:
Ocarina of Time - ugh... possibly the most overrated game of all time. Nuff said.
Twin Snakes - not nearly as good as sons of liberty or snake eater.
Mario Sunshine - what a load of crap. I expected a sequel to the brilliant super mario 64, and i get this **** instead. Mario on a tropical island.... with a stupid water pack?? ugh....
Prince of Persia: Sands of Time - boring as hell and no replay value.
Prince of Persia: Warrior Within - good story but ****... game is ugly as hell. I mean... who actually enjoyed it?
Beyond Good and Evil - also unbelievabley boring. take pictures, make money.... lame...
F-Zero GX - too fast/hard for its own good.
Eternal Darkness - interesting story, but the game plays like crap.
Timesplitters 2 - pathetic single player, but a good multiplayer. Not enough to save this game though.
Majora's Mask - the crappiest dungeons mixed with some retarded sidequests make this one of the most horrible experiences I've yet had.

Majoras Mask, is imo the best Zelda i have ever played. Sure OOT had the impact of being the first of its kind and laying down the foundations for MM, but i found it to be the better game. Some games that left me cold/couldn't understand the praise this gen were:
Mechassault: according to gamerankings it's one of the best games this gen but I felt it was quite shallow/soulless.
PGR: where's the atmosphere, where's the fun ? To me it felt like a tech demo, a licked version of MSR.
CMR 3: It sure looks better then WRC but somhow I didn't click with it.
Rallisport Challenge: I was like : wtf! like when playing NFS:U at a friend It made me feel physically ill. Eurogamer awarded it a ten so it must be me. Yuck.
Splinter Cell: Oh how I wanted to like this. Tried it on two platforms but the left stick free look camera thing doesn't work with me in this game. Sometimes the use of shadows felt very cheap as well. The back story for Sam felt cheaper then the cheapest of Clancy wannabe's, another thing that really turned me off.
Hitman 2: Stealth doesn't work here imo. Another one I really wanted to like but after thirty tries on the first and second level I gave up.
Manhunt: I'm still to play the final level but apart from the excellent atmosphere I think it's a very boring game.
Shikigami No Shiro: Most disappointing shooter, maybe it's a lousy PS2 port but the gameplay doesn't feel solid at all.
Silpheed: TLP: Treasure and Gamearts, must be good then....not. Maybe this is actually the worst shooter this gen.

I like platformers, action, action adventure, adventure and first person shooters. I hate rpg's, sports, racing and strategy.

Wind Waker in my opinion is without a doubt the best zelda game. Great story and fun adventure. Sure, it had its disadvantages, but it truly is a masterpiece.
I'm actually looking forward to playing future perfect, because that looks like it will have a kick-ass story, which is top priority for me. Multi-player comes second.
And I guess I would have enjoyed twin snakes more than if I had played it back in 1998. It seemed dated when I played it earlier this year. Actually.. I think I understand why many would like it so much, but it just didn't click with me. Neither did sons of liberty to be honest with you. I can't say I enjoyed playing as Raiden's naked ass. Final Fantasy XI
Now I love Final Fantasy, I really do. Even FFX-2. I love most RPG's in fact. But this game... people rave about it. It gets high reviews all over the place. People grow obsessed with it. I bought the European game. I played it, and played it, and played it... trying harder and harder to like it. I *wanted* to like it, because I was so sure I had to be missing something big here. But I hated it, I hated every minute of playing it. I just didn't get it.
Maybe I'm just not an MMORPG fan I suppose. I sure do love my epic plots and character progession in an RPG after all.

Splinter Cell... I tried to get it, but it just didn't click. I'm enjoying MGS a lot, but SC just was too serious for me or something. I guess it's that Tom Clancy thing on the box. I've never liked any game he lent his name to.
WW2 FPS... I tried Medal Of Honor and the first level was quite impressive, but after that I got really bored. I guess I'm not really that WW2 type of guy.
And when platformers went 3D, I don't think I ever liked one of them. I was impressed by the first Ratchet And Clank demo, but after playing it a while I got bored pretty fast. Same with Jak & Dexter... I just don't get them really...
